Will this rack work with F1 Bak flip cover on a 99 Superduty long bed?

BAK makes the only tonneau cover that is guaranteed to fit with the the TracRac SR ladder rack part # TH43003XT-010 that you referenced but it's not the BAK Flip that you have now which might interfere with the base rails when you go to open it.
Only the Revolver like part # BAK39304 which fits your 1999 Ford F-250 long bed is guaranteed to fit and have complete access as needed.
