What is better 2- 12volts in series or 2- 12 volts in parallel?

Depends on the output voltage you need/want but most likely you are going to want the two 12 volt batteries wired in parallel as you most likely have a 12 volt setup. Wiring two batteries in parallel gives you the same voltage output whereas if you wire two 12 volt batteries in series you double the voltage so in this case you'd have 24 volts which is a less common voltage requirement.
I attached a picture that shows the difference in how these two are wired.
