Do the rubber seal and nut go between the sink and countertop or under the countertop?

The seal and nut on Pop-Up Drain # 277-000131 go under the counter top if I understand your question correctly. There are actually 2 seals though one of them is hard to see. The top seal will be above the mounting surface and the lower one will be below.
