Using all the recommended settings and measurements Yakama provide for my 2016 Avalon the rear jet stream bar sits 1 inch higher than the front. Is that normal?

You will want the Yakima roof rack on your 2016 Toyota Avalon as level as possible, but due to the different strength points on a roof and the differing heights of the towers it isn't uncommon for crossbars to be a little out of level with each other. They shouldn't be so far out of level that is causes issues with accessories fitting though, which is the main concern.
With all of that being said, it is always a good idea to double check your installation just to make sure you have everything installed correctly and tightened down enough. Here are the parts you should be using for your 2016 Avalon:
50" JetStream Crossbars - # Y00425
BaseLine Towers - # Y28TR
BaseClips - # Y06130 and # Y06131
Lock Core Kit - # Y07204 (optional)
