Looking at a Thule setup for my 07 A3 with glass roof. I see the kit comes with 53inch bars... wondering what width fairing would be appropriate?

It sounds like you're looking at the Thule kit that consists of the Evo Clamp foot pack, part # TH710501, and the fit kit part # TH145085. This kit now uses the 53 inch WingBar Aero, part # TH711420, and it fits your 2007 Audi A3 with the glass roof as long as you don't have any factory rails on the roof.
For this rack you can use the Thule Fairing, # TH82WV, which measures 44 inches long. This will even further reduce the wing noise by reducing drag.
