From what I know of the 2017 Lincoln MKX is that you have flush rails on your roof. For that reason, you don't need to worry too much about the roof rack making contact with the roof, but more of making sure your accessories and clamps are not in the way.

My recommendation for a roof rack is a Yakima Roof Rack System with parts # Y00425, # Y00145, # Y89FR. This kit has 50" Jetstream crossbars # Y00425 which are Yakima's aero style bars which are more aerodynamic and cut down on wind noise compared to traditional square or round bars. The Ridgeline Towers are also relatively low-profile, but they still provide clearance between your roof and the bars. The actual roof clearance will depend on your vehicle, but it's about 5-1/4" high from the base of the tower to the top of the crossbars.

This roof rack system is very easy to install. I used the Rightline Gear Moki Door Step # RL100660 for that extra height and leverage while installing this roof rack.
