Question:

there appears to be covered for the hardpoint for attaching a roofrack Do they just pop-off? Are the Thules better than Mercedes manufactured ones, and enable more accessories? The distance between the hard points seems close together. What If I want to hold a boat?

The covers for the fixed points on your 2008 Mercedes Benz R320 will just pop off. If you are looking for the best roof rack possible for your vehicle that will be the quietest around and offer the least amount of gas mileage loss you would want the Thule Aeroblade system. This is a better rack that the MB rack and will cost considerably less.
