I have a 2017 tundra crew max with a backflip mx4 tonneau cover. I’m looking for a rack system that is compatible that also allows me to open my tonneau cover while installed.

The 2017 Toyota Tundra CrewMax has a 5.5' bed correct? If so, a great option for a ladder rack is the TruXedo Elevate Truck Bed Rack System # TX96NV. This is made to be compatible with many tonneau covers, including your Bakflip MX4 and it will allow you to open and close the cover normally with the rack installed.
Another thing I like about the TruXedo Elevate ladder Rack is the adjustable height. It can be used at full height (cab height) or there is an 18" setting if you want to lower the crossbars. The crossbars have T-slots so you can use them with virtually any T-slot accessory like a kayak carrier or cargo basket. One we frequently recommend to go with this are the Load Stops # RRRLH2.
