Do I have to fill up the entire cavities of my hub, and the dust cap when regreasing my trailer bearings?

You want to get as much grease like # L11465 in there as possible to keep out any moisture. After packing the bearings I would run some grease around on the inside of the hub. You can add some grease to your dust cap but you don't want to fill it up. Again, I would point you to the video below. At the 9:55 mark it starts to cover packing your bearings and runs through the full process to add grease.
If you don't have an EZ lube axle with a zerk fitting you may also want to consider adding Bearing Buddy Bearing Protectors like # BB1980A-SS. These replace your standard grease cap with one that has a fitting to make it easy to fill with grease. It maintains slight pressure to keep out moisture and has an indicator which lets you monitor grease levels. This particular model fits a 1.980" hub bore so you would need to measure to verify fitment.
