I have a 41 inch kayak and a 35 inch kayak. Im looking to load them flat on the bottom crossbar with some bunks. Would I be able to fit them securely on this trailer?

Yes, to carry your 2 kayaks you will need to add 2 of the Bunk Kit for Malone Trailers # MPG561 to the Malone 2 Tier LowBed MicroSport Trailer # MPG464-LBT. The bottom cross bars are 78" long and are the widest points for the trailer. From the center upright out you will have roughly 38" of crossbar if you choose to mount them perfectly centered on the trailer. This would have your 41" kayak sticking out approximately 3" past the edge of the bottom cross bar which is acceptable. Your Kayak will likely be able to sit in closer as the widest part will sit in between the uprights which are spaced approximately 5' front to back and allow the kayak to sit further in, but you will need to measure your specific kayak to determine exactly how much further.
You can also see our similar Malone 2 Tier LowBed MicroSport Trailer # MAL92FR that already includes the bunks that you are wanting but also has a fishing rod holder and top cargo box.
