I do not know which particular cover you have on your vehicle, but it sounds like you have a folding BAK tonneau like the BAKFlip G2 Hard Tonneau Cover - Folding - Aluminum # BAK26101. With this cover, since the stake pockets remain open for stake-pocket mounted accessories, you will be able to use TracRac models that only install into the pockets such as the Thule TracRac SR Sliding Truck Bed Ladder Rack # TH43002XT-508. TracRac models that clamp onto the bed rails will not work with the G2 such as the Thule TracRac TracONE Ladder Rack # TH27000XT-TA. The base rails of these two ladder racks are tall enough for the panels to fold back without interference.

However, it must be noted that the base rails of these TracRac models do angle inward which can cause rubbing when folding up the tonneau cover's panels. In order to avoid this, I recommend the Adarac Pro Series Custom Truck Bed Ladder Rack # A4000964. The base supports on the Pro Series stand straight up, so there will not be that interference with the cover. This rack also mounts only into the stake pockets without clamping onto the bed rails.
