For a ladder rack that is compatible with the BAKFlip MX4 Hard Tonneau Cover - Folding - Aluminum # BAK48100 and can carry a kayak, I recommend the Thule TracRac SR Sliding Truck Bed Ladder Rack # TH43002XT-608. The TracRac SR installs into your 2006 Chevrolet Silverado's stake pockets and will not interfere with the BAKFlip MX4. The TracRac SR will also allow you to mount a kayak carrier and a kayak on top.
For a kayak carrier for your 2006 Chevrolet Silverado, I recommend the Malone SaddleUp Pro Kayak Carrier with Tie-Downs for Truck Racks - Saddle Style - Channel Mount # MPG1001. The Malone SaddleUp Kayak Carrier is a more economical option that will allow you to mount the carrier on the top channels of the TracRacSR. The carrier also comes with 2 load straps with CAM buckles as well as 2 bow and stern ties.
