I just upgraded tow vehicle from 1/2 to 3/4 ton. This vehicle sits higher. What is the proper method to set ball height. Next will this change the number of links of chain setting?

Determining the correct rise or drop for your Blue Ox SwayPro Weight Distribution System # BXW1000 is going to be the same method as determining rise or drop for a standard ball mount. You will just need to measure from the ground to the top of your hitch receiver and from the ground to the bottom of the trailer coupler, and the difference will be the amount of rise or drop you need. Since it sounds like your hitch sits higher, that means you a shank with the right amount of drop.
The Blue Ox SwayPro Weight Distribution System # BXW1000 has a maximum drop of 2 inches (and rise of 8 inches) so if you need more drop you simply need a new shank.
The Blue Ox SwayPro Weight Distribution Shank # BXW4003 has a maximum drop of 4-1/2 inches and the Curt Weight Distribution Shank # C17124 has a 9 inch drop.
As for the number of links on the chains, it will likely change them yes, but that is something you'll have to determine during set-up with your truck, as per the installation instructions. I have added a link to those instructions, as well as a help article on rise or drop and video reviews.
