do I need to run a wire to the battery for the 56016 wiring harness for the Mazada CX9? It thought it was a plug and play system

Yes, you will need to run the power wire from the Curt Custom Fit Wiring Harness # 56016 to your battery. The connections to your tail light wiring harness are very much plug and play as they will just connect in line with your tail light connectors.
The reason you need to run the power wire to the battery is because the # 56016 uses your tail light circuits as signal wires and actually powers the tail lights of your trailer with the power it draws from the battery of your 2012 Mazda CX-9. This protects the delicate tail light circuitry by not overdrawing it.
