Thank you for all of the information and the pictures! According to Yakima the only landing pad that has ever been used for a 2004 Honda Element is the Landing Pad 9 # Y00229 which sits on top of those black trim sections on your roof. I reached out to my contact at Yakima who also confirmed this.
I'm thinking that whoever installed this roof rack kit used a custom option that you would drill through the roof to install because the feet locations in your pictures sit well in front of where they should be and they have a different design. I'm really not sure what landing pad you're using but I highly recommend switching over to the landing pad 9 so you can be confident in the performance and weight capacity of your roof rack. Otherwise the weight capacity is unknown since Yakima hasn't tested and confirmed your landing pad as a fit.
I have attached a photo showing the Yakima landing pad 9 on a Honda Element for you to check out.
