Thule actually didn't start making the Thule Aero roof rack with feet # TH400XT until 2006. When I spoke with my contact at Thule she said that the discontinued fit kit 2163 is what was used for a 2006-2010 Honda Pilot. Since the first generation Honda Pilot was from 2003-2008 this kit may work for your application but Thule never test fit this and you'll probably have a really hard time finding this kit as the roof rack was discontinued back in about 2012.
If you can't find that fit kit then I do have roof rack options for your 2004 Pilot.
If you have the factory installed rails that run front to back then I recommend the Inno square bar rack which consists of the 50" Crossbars # INB127 and Feet # INFR.
For a naked roof the most cost-effective option is the Yakima round bar roof rack which consists of the 58" Crossbars # Y00409, BaseLine Towers # Y28TR, SL Adapter # Y03536, and BaseClip Fit Kit # Y06154.
Let me know what you plan on using the roof rack for and I can make additional recommendations as necessary.
