I checked with Thule and for your 2006 Nissan Xterra with factory crossbars they list their Thule DockGlide Kayak Carrier with Tie-Downs - Saddle Style Carrier part # TH896 as a confirmed fit.
This is a glide-on style of kayak carrier that would fit and work well for you. Check out the review video I attached for more info as well.
