I checked with Thule and for your 2006 Nissan Xterra with factory crossbars they list their Thule DockGlide Kayak Carrier with Tie-Downs - Saddle Style Carrier part # TH896 as a confirmed fit.

This is a glide-on style of kayak carrier that would fit and work well for you. Check out the review video I attached for more info as well.

Thule does have a less expensive option with their Top Deck part # TH881. You'll also need the # THXADAPT3 as well according to Thule for it to fit on your crossbars.
