For your 2006 Ford F-150 with 6-1/2 foot bed, the TracRac SR Sliding Truck Bed Ladder Rack # TH43002XT-501 is compatible with the BAK Revolver X2 Hard Tonneau Cover - Roll Up - Aluminum and Vinyl # BAK39307.
Lower Crossbars would not be compatible with the tonneau because they would need to be removed in order to open the tonneau.
Another option for compatibility is the TruXedo Lo Pro QT Soft Tonneau Cover # TX571501.
