Roof Rack System for a 2012 Mazda 5

I have a 2012 Mazda 5. There are 4 rubber/plastic pads that are flush with the roof where I would mount a roof rack. Is that considered a naked roof or a naked roof fixed point?

This is generally considered fixed mounting points. Prior to making a purchase, you'd want to see if those pads can be removed and if there are any hardware or mounting points actually concealed below them.
If you do have mounting points, I recommend the Inno rack, part # INXB123-130, # INXS350, and # INTR148.
If you don't have mounting points we carry a Rhino-Rack roof rack consisting of:
46 inch crossbars, #RRVA118B-2 for black or # RRVA118S-2 for silver
Legs # RRSX100
These will mount to the factory installed flush side rails and provide a roof rack system. I've included a video of this rack so you can get an idea of how it installs.
