I have a 2000 f350 7.3 and the factory trailer brake control plug uses 5 of the 6 holes on the connector, but all tbcs i see on here only use 4 of the 6 holes on the adapter harnesses. Why is that?

Trailer brake controllers use a 4-wire connection, white for ground, black for 12V power, red for the brake light switch signal that triggers the controller and blue for the output that is routed to the 7-way. There may be other connectors under your dash besides the one for the controller, but the trailer brake controller connector uses only the 4-wire hookup as detailed in the linked article.
If you want to test that other circuit to see what it does/what signal it carries you can apply a circuit tester like # PTW2993. The linked video demonstrates use of the tester.
