I reached out to my contact at Access and unfortunately the covers for the 2014 model year on the Ford F-150 will not fit the 2016 models. The body style on the F-150 changed in 2015 and made the two years you referenced incompatible.

So then would a 2016 Short Bed Backflip hard Tri-Fold cover fit a 2013 F-150 short bed?

No, as mentioned above there was a design change in 2015 for the Ford F-Series trucks that required new tonneau cover models - so the same cover will not fit both a 2013 and 2016 F-150 (regardless of brand).
