Vehicle has five wires, White red yellow green and brown, I know the function of each wire. Just not sure which wire on the trailer plug yellow or green turn signal wires to hook the red brake wire coming out of the vehicle. Or does it even matter? Just pick green or yellow?

You will have to convert the separate circuits on the vehicle to be able to work with the combined circuits on the trailer. On the trailer, the left and right turn signals also have the brake light functions. Many vehicles have separate amber turn signals so a converter is required to combine the circuits.
There are harnesses for your 2008 Jeep Commander that do not require any hardwiring, such as # 118408. But if you prefer to hardwire in a converter you can use # 119178KIT. On 119178KIT the white wire grounds to a bare metal surface, red connects to the vehicle brake light only wire, green is for right turn signal only, yellow is for left turn signal only, and brown is for running lights.
