You may be using the wrong brake controller wiring harness or plugging it into the wrong place. This is the first time I have heard of this issue. If the truck had the factory brake controller and you unplugged it then that would cause an error light to appear on the dash. But that is different than the check engine light.
If you are using a Tekonsha brake controller such as the P2 # 90885 then the correct wiring harness for it and your 2010 Ford F-150 is # 22292. It plugs into a connector located behind the left side of the center console. I have linked a video that shows an example installation for you.
If your truck came with a factory 4-Way connector then you will also need to install # 37185 to add a 7-Way since electric brakes don't work off of a 4-Way connector. The video also shows this.
