Your 2000 Lincoln Navigator 4x4 is certainly lower, and I am thinking you may have the wrong size shocks. Check the length of your new shocks and compare to your old shocks. Most likely your new shocks are too short and will need to be corrected before installing the Timbren suspension enhancement system # TFREXPA.
You may need to adjust the ride height to obtain the correct clearance by changing or altering the rubber spring bracket. Or re-arching the leaf springs to renew the optimum OEM ride height.
I included a helpful article for you as well.
