The Replacement Bolts for Thule Fit Kit for Podium Style Foot Pack # 7524498001 are not the same style of bolts needed to secure a Thule roof rack to your 2021 Mazda CX-5 flush rails.
I took a look at the instructions for 183160 fit kit designed for your vehicle and it looks like the correct replacement bolt is part 50435 but since this fit kit has been discontinued (as of May 2023) this isn't a part that's readily available.

You seem to have an older thule cargo box which they do not make anymore. If you're not wanting to get a new box you will have to rig something up to get the box to work with your bars. You will have to drill out one hole and use an existing hole for each mounting location. If you're looking to keep your box, this is the route you need to go since they do not make your box anymore. I reached out (July 2021) to my contact at Horizon Global (a recent owner of the Rola brand) regarding replacement keys and lock cores. The part number for keys or cores marked R02 through R15 had their part number changed to 38374-002 through 38374-015, two years ago. As you can see the R was replaced with a zero. So if you have a key marked R04 then the replacement keys and cores would be 38374-004. Unfortunately all of those key and core sets are no longer available.

You are correct that the process of removing old grease seals can distort their shape and make it tougher to measure their inner and outer diameters. Part numbers from the originals are the preferred way to find replacement parts but the other option is to measure your spindles at the various points where the seal and bearings ride.
