Only the larger vehicles like trucks and SUVs will have the higher capacity 2 inch hitch available. The 2008 Toyota Matrix is a lighter duty vehicle so it only has 1-1/4 inch hitches available for it like the # 24812 which is a custom fit.

You are definitely on the right track when it comes to not wanting to use an adapter for your bike rack. The only trailer hitches that are a confirmed fit for your 2004 Toyota Matrix have 1-1/4" receivers but if you let me know what bike rack you have I can check to see if there is an adapter that was made specifically for your bike rack (provided that we carry your bike rack).

If you look at the instructions for Curt hitch # 12228 which I have linked for you, the bolt size used is M12-1.25 x 30mm. This is a 12mm bolt. This is the size that fits the factory weld nuts on the 2010 Toyota Matrix. Sometimes the weld nuts can get packed with grime or corrosion and it will seem like the bolts are too large to fit. For the blinker circuits you can use load-resistors like the Putco LED Light Bulb Load-Resistors # DI34ZR to prevent hyperflashing of the blinkers. I went out to the warehouse and examined the Curt Hitch # 12221 and # C12013. While they are similar, there is a key difference in the designs. From the top of the mounting brackets on each side of the hitch down to the bottom of the receiver, hitch # C12013, hangs lower.
This makes sense because it is designed to fit all models including XR and XRS of the 2003 to 2008 Toyota Matrix. Some models have a rear fascia that hangs lower so a hitch that hangs lower is needed.

The trailer hitch options for a 2006 Toyota Matrix XR are the Draw-Tite Sport Frame Receiver Hitch part # 24812 and the Curt Trailer Hitch Receiver part # C12013 which both have a 1-1/4" receiver tube opening. I have a solution for you but the Thule Rapid Traverse foot # 7522249001 you've got mounts to the vehicle with vehicle specific fit kit pieces; it looks like the fit kit is damaged and there is not a fit kit for the 2003 Toyota Matrix since it has raised side rails. The good news is that you can continue to use the Thule Aero style bars you got but you will need different feet.

The Curt trailer hitch # C12013 will have the receiver just below the rear fascia on your 2006 Toyota Matrix. Take a look at the review with pictures on the product page to get an idea of where it will be. Curt does say that you need to use a stabilization strap, # 18050, for any non-trailer loads such as a bike rack.
It will be close to the ground and steep inclines like driveways could cause the hitch to scrape on the ground.

These are both Class II hitches which means you have to use the ball mount recommended by the hitch manufacture so as not to void the hitch warranty. The Curt Class-II hitch # C12221 has a higher weight rating and would work with your 2009 Toyota Matrix XRS. Draw-Tite # 24812 is a Class-I hitch where as the Curt # 12221 is a Class-II. The Class-II hitch will have a higher rating than Class-I. But keep in mind the maximum towing weight capacity of your 2009 Toyota Matrix is 1,500 pounds per the Toyota Matrix owners manual.

You're absolutely correct. E-Bike batteries can not be installed on the bikes while hauling them on a bike rack for both weight and safety reasons. If anyone rear ended you the batteries could be damaged and cause a fire.
