I have a solution for your but since the Thule TracRack TracONE ladder racks like the # TH27000XT-501 attach by wrapping around the bed rails they cannot fit with a tonneau cover like the BAK Flip Mx4 part # BAK48426 if you have a 5 foot bed or # BAK48427 for if you have a 6 foot bed.
So instead you'd want a ladder rack that attaches to the top of the bed rails like the Adarac Pro Series which also has vertical uprights that help with tonneau cover panel folding clearance. If you had a 6 foot bed you'd want the part # A86ZR or a 5 foot bed part # A66ZR and you'd be set.
