I have a 2017 Toyota Tacoma quad cab with 5foot bed. I just installed the Retrax Pro XR retractable cover. Im looking for the cleanest low profile Yakima crossbars that will install into my Retrax cover.

There are two great options: the Rhino-Rack Vortex Crossbar System for Retrax XR Series and Mountain Top EVO-M Tonneau Covers - Black - 65" Long # RRVA165B-RRRLT600 and the 71" # RRVA180B-RRRLT600. Both of these racks attach right to the tracks on your cover and are super low profile.
Once installed you can use many of the available roof mounted bike racks available like the Yakima FrontLoader Wheel Mount Bike Carrier part # Y02103.
