We have a very good solution for your problem! With the factory tow package you can use Tekonsha Custom Wiring Adapter for Trailer Brake Controllers - Jeep part # 3073-P this custom adapter allows you to plug in directly to the existing port under your dash and have the functions you need for your brake controller. At that point you just pick the brake controller you want and hook it up. With that connector any Tekonsha brake controller will plug right in. I would recommend using Tekonsha Prodigy P3 Proportional Trailer Brake Controller part # 90195. It is designed to work with trailers with up to 4 axles so will handle any need you might have with your Wrangler Unlimited.
As a second option if you are planning on hauling a trailer off road which is becoming very popular I recommend using Redarc Tow-Pro Elite Proportional Trailer Brake Controller part # RED44FR this one is good for up to three axles which will also cover your needs. It has been designed for both on road and off road use with its built in user control mode which gives you full control of the braking eliminating any unwanted brake application when you are getting into more extreme terrain. You will use part # 331-TPH-017 in conjunction with 3073-P to make the connection just like with the P3.
I included a video of the Tow Pro being installed in a Jeep just like yours to give you an idea of where your brake controller port is located and how to complete the installation. Happy Hauling!
