I have a black 2016 F150 Supercrew limited edition with oversized moonroof and 22 inch rims and gator metal retractable tonneau cover...what is my best option for loading my 14ft canoe, with two roof mounts or a bed extending system?

The most secure way to transport your canoe would be on the roof with a roof rack and canoe carrier. This option will also still allow for full truck bed access. The load extenders are an okay option but not only do you lose truck bed space but you also extend the length of an already very long vehicle.
For your 2016 Ford F-150, I recommend the Rhino-Rack Vortex Aero Crossbar System part # RRVA150B-2, part # RRRLKVA, and part # DK427 with the Thule Portage Canoe Carrier part # TH819. The Vortex Aero Crossbar System is an excellent option because it has most of the same features as other top tier brands like Thule and Yakima but at only a fraction of the price and it comes with locks. There won't be any issue with the sunroof. The Thule Portage is cushioned to protect your canoe and it comes with all the tie downs you need as well.
