Yes, you can carry the spare tire in a roof top basket part on a roof rack on the 2016 Honda Pilot.

You could use the Thule Canyon XT Roof Cargo Basket part # TH859XT-8591XT if you want to tie the spare tire down in the basket. There is not a spare tire attachment available for Thule baskets at this time.

I recommend Yakima MegaWarrior Roof Rack Cargo Basket part # Y07080 and Spare Tire Carrier for Yakima Roof Cargo Baskets part # Y07076 because it is the easiest way to carry the spare tire in the basket without tie downs. The spare tire carrier fits up to 35 inch tires so it will easily carry the full size spare for the Honda Pilot. The Yakima spare tire carrier keeps the spare tire up and out of the way so you can still put your gear around it if you need to. It also features a quick release handle so you can get the spare tire off of the roof quickly in urgent situations without tools. The MegaWarrior is a 52" Long x 48" Wide cargo basket with a 130 lb weight capacity but you do not want to exceed the weight capacity of your roof rack.

If you do not have a roof rack, I would need to know if the roof is naked, has flush mount rails that run front to back, or factory installed raised rails that run front to back to get the correct roof rack for your 2016 Honda Pilot.
