I do have a solution for you, however the Extang EnCore referenced in your question requires you to install aluminum rails on the truck's bed rails that will interfere with the in-bed trunk lid on your Honda Ridgeline. The trunk would only be able to open up about 75 percent of the way with this cover installed.

In order to maintain complete access to the in-bed trunk your only option is with the Extang Trifecta 2.0 # EX92590 that features a rail-free design. The attachment hardware for this particular cover is built into the cover itself so when it's folded up or removed, the bed rails are free of any hardware that would prevent the trunk lid from opening all the way.

Not only will this let you continue to use your in-bed trunk without restriction but the rail-free design also allows for quick and easy removal and installation. I have attached a short video demonstration and the written installation manual that you can check out as well.
