Will this low profile rack leave enough clearance for a kayak saddle attachment? Could you recommend one?

I do have an option for your 2017 Volkswagen Golf Alltrack with the Rhino-Rack Vortex StealthBar Roof Rack # JA7975, but as you suspected do not allow for enough clearance between the bottom of the crossbar and top of the roof for a clamp around saddle style kayak carrier to be used.
In order to carry a kayak on the above crossbar I recommend using the Inno Locker Watersport Carrier part # INXA445 which will actually install inside the channels on the crossbar and do not clamp around them. This carrier also has locks to secure the boat to the carrier.
