Have a 2015 F450 Super Duty Dually and wanted to know if this will work with the Duece 2 and not be too tall for rails when mounted?

The DeeZee Specialty Series Wheel Well Toolbox with Drawers # DZ95D will work well in your 2015 Ford F-450 Super Duty with the TruXedo Deuce 2 Soft Tonneau Cover # TX769601.
Based on my research, the bed side rails on your F-450 sit 20 inches above the bed of the truck. The Deuce 2 will sit an additional 3/4 inch above the side rails. The 18-7/8 inches height of the toolbox will fit well under the cover.The toolbox mounts to the inside of the truck bed sides, so it will not need to fit under the tonneau cover's rails, just the cover itself.
As long as you take care to mount the DeeZee Wheel Well Toolbox # DZ95D far away enough from the bed side rails to accommodate the tonneau cover's rails, the toolbox will fit well in your F-450.
