Will the Thule th859xt Roof Rack fit on a 2006 Jeep Commander with the stock cross rails it came with?

The Thule Canyon XT #TH859XT will fit the crossbars that are spread apart between 20 inches and 37 inches when the center to center distance on your crossbars is measured. If your crossbars can be situated in that span, then this roof basket will work for you.
To secure the cargo in the basket I also recommend the Thule Cargo Net, part # TH692. This measures 40 X 36 inches.
