I took a look at the instructions for 183160 fit kit designed for your vehicle and it looks like the correct replacement bolt is part 50435 but since this fit kit has been discontinued (as of May 2023) this isn't a part that's readily available.

You seem to have an older thule cargo box which they do not make anymore. If you're not wanting to get a new box you will have to rig something up to get the box to work with your bars. You will have to drill out one hole and use an existing hole for each mounting location. If you're looking to keep your box, this is the route you need to go since they do not make your box anymore. You are correct that the process of removing old grease seals can distort their shape and make it tougher to measure their inner and outer diameters. Part numbers from the originals are the preferred way to find replacement parts but the other option is to measure your spindles at the various points where the seal and bearings ride. These are actually compatible as a replacement for equalizers that measure between 5-1/4" and 6-1/4" between the horizontal bolt hole centers (see attached photo).
