Thule Ladder Rack Compatible with the BAKFlip MX4 on a 2013 F-350 Short Bed
It looks like you have the BAKFlip MX4 for the 2013 Ford F-350 short bed, part # BAK48310. This tonneau cover does install inside the bed rails, so using the Thule TracRac SR Sliding Truck Bed Ladder Rack that is compatible with your truck, part # TH43003XT-510, is a great option since it installs over the bed. I've linked to a video review of this ladder rack for you to look at. As for the panels of the tonneau cover hitting the legs while folding, that may still be somewhat of an issue....

Comparing the BAKFlip MX4 and BAK Revolution X2 Tonneau Covers Being Used With a TracRac Rack
I contacted the manufacturer of the BAKFlip MX4 Tonneau Cover, # BAK48310, and they told me all though using this cover may work with the TracRac SR, # TH43003XT-510, they cannot confirm that when folding the cover all the way to the cab will or will not interfere with the ladder rack arms. They suggested using the BAK Revolver X2, # BAK39310. The Revolver will allow you access to your truck bed without interfering with the TracRac ladder rack rails.
