2016 F150 SuperCrew ShortBed I am trying to carry 2 10foot kayaks while keeping my tonneau cover installed and tailgate closed. I was thinking about a load extender with a roof rack. Does that make sense, and which parts would you reccomend?

Using a load extender with a roof rack is a great idea! It will allow you to keep the tailgate closed and the Tonneau cover in place just like you want.
To make that happen let's first look at roof racks. Since you will be using a load extender you can use a single bar roof rack. You will just need bar # RRVA150S, feet # RRRLKVAH, and fit kit # DK427H. Then, for a load extender, I recommend # Y01149-1150. It will not only support the kayak in the loaded position but it also helps load the kayak making it easier for one person to load up a kayak.
Add the Nautic, # RR571, to hold the kayak and you will be good to go! I have linked a video of the Nautic as well.
