On your 2006 Ford F-150 there should be fuses and relays used for the tow package wiring.
Since the trailer lights do not work but the brakes do, it does sound like a fuse or relay problem. Under the hood, the #10 fuse is for trailer tow backup lamps and parking lamps. Fuse #36 is trailer tow right turn/brake lights. And #42 is trailer tow left turn/brake lights.
Location #106 is for the 12 volt circuit to the trailer connector.
For relays #R05 is the 12 volt circuit relay. Location #R201 is the parking lamp relay.
Fuses are easy to check but for relays the easiest way to test them is to use a known good relay in place of a bad one.
