Hello Dennie, thanks for getting in touch. We may have a kayak rack option that fits with your tonneau cover, but fitment will completely depend on what tonneau cover you have. If the tonneau covers the bed rails, there is really no way to attach a rack to the bed. If your tonneau cover sits fully inside the bed rails, it is possible to add a rack. Let me know what kind of tonneau you have. Hopefully it is the "inside bed rails" kind.

If your tonneau is inside the bed rails, the best rack for this is the Thule Thule TracRac SR Sliding Truck Bed Ladder Rack # TH43001XT-603. This mounts to the stake pockets on the bed rail, so as long as the pockets are not obstructed by your tonneau, the rack will fit. If your truck does not have stake pockets, it can still be installed, but some drilling will be required.

The TracRac has a 1,250 lbs capacity so it can easily handle a few kayaks. The crossbars have top channels you can use to mount a kayak carrier, or you can just drop the kayaks right on the crossbars and tie them down.

I do recommend using a carrier for the kayaks, and for that I suggest the LockRack Series-X Universal Watersport Carrier # LR88FR. I like this one because it does not require any additional straps or tie downs. As the name suggests, it is also fully lockable.
