Yes, it will! The RetraxPRO MX Hard Tonneau Cover item # RT80841 leaves the stake pockets open so it is compatible with the Thule TracRac SR Sliding Truck Bed Ladder Rack item # TH97RV. Both of these systems are confirmed to fit your 2016 Toyota Tundra with a 5-1/2' bed and the deck rail system.
Please note that any other Thule TracRac Ladder Rack that mounts to the inside of your truck bed rails will not be compatible with the RetraxPRO item # RT80841. You have to use a ladder rack that mounts in the stake pockets with this tonneau cover.
