Does the Thule TracRac work with a BAKFlip Mx4 on a 2023 Toyota Tacoma short bed?

The Thule TracRac SR sliding ladder rack, which mounts in the stake pockets of the bedrails, would be compatible with the BAKFlip MX4 Hard Tonneau Cover # BAK48426. Thule unfortunately does not have a confirmed fitting TracRac SR available for your 2023 Toyota Tacoma though. The other versions of the TracRac all mount in the same space as the rails for the cover so they wouldn't work together.
You would need to use a ladder rack like the Adarac Pro Series Custom Truck Bed Ladder Rack # A76ZR along with the MX4 cover.
