I have a fuel tank/tool box mounted that comes even with the truck side rails. Will the cover hardware clear the tank?

You'd need a tonneau cover that sits up higher above the top of the bed rails like the Bestop EZ Fold part # B1613501 as the Truxedo you mentioned would not sit high enough, and also worth mentioning is that even if you could install and roll up the cover it would interfere with the box opening. The EZ Fold instead folds up thinner to allow the lid to open.
