For the tow ready isolator solenoid, should I put a 40am auto reset breaker on either side of the hot lead and the output to auxiliary?

Yes. When installing the Tow Ready Battery Isolator Solenoid # PK5231201 we do recommend installing a 40 amp circuit breaker # 9510 in line to protect your system.
