I have a 2018 Nissan Frontier Crew Cab w/6foot bed and Nissans utilitrac tie-down system. My question is will the cover work with the utilitrac system?

Yes, the Bestop tonneau part # B1614701 does fit your 2018 Nissan Frontier 6 foot bed with the Utili Track system in the truck bed. In the install instructions there's a section on installing it on trucks with the track. I attached a picture of just this section for you to check out as well.
