what sturdy, water resistant tonneau cover would work with this application? Notice I have the internal rail. Some guy reversed these rails.

For trucks like your 2001 Ford F-350 that have the TracRac SR sliding ladder racks the only tonneau cover we can recommend as a fit is the BAK Revolver covers like part # BAK39304. This is only cover available we know will fit between the TracRac sliding ladder racks without interference and also happens to do a great job being water resistant. This has rubber seals around the bed rails of the truck and at the tailgate.
