If you are speaking of the aftermarket wiring adapter like part # 3040-P, the wires on the harness and those on the brake controller would connect color for color.
For the factory supplied harness that was included with the vehicle, the wires would connect as follows:
Black wire with Red stripe on harness connects to Black wire on controller
Green wire with White stripe on harness connects to Red wire on controller
Brown wire on harness connects to White wire on controller
Red wire on harness connects to Blue wire on controller.
If there is a Green wire present, it is not needed. Cap off the wire and tuck it up out of the way.
I would recommend using a circuit tester like part # 40376 to confirm two of the wires mentioned above. Plug in the factory harness into the connector under the dash, but do not plug in the controller. There should be constant 12-v on the black wire, the green wire with the white stripe should show voltage only when the brake pedal is pressed.
