I have a Crew Max with the short bed and a Back Flip bed cover, will this fit my vehicle?

If your 2016 Toyota Tundra has the very short 5-1/2 foot bed then the Thule TracRac SR ladder rack, # TH43002XT-610, will not fit and there isn't a version that will. But if you have the 6-1/2 foot bed it will work.
The Tonneau cover you have though is not compatible. You would not be able to flip it open due to the angle of the uprights on the ladder rack.
But since the BAKFlip Tonneau covers mount in between the bed rails on the truck you could use # A4001666 which fits 5-1/2 foot bed models with or without the deck rail system and would allow you to have both a ladder rack and the Tonneau cover in place at the same time. And because the uprights don't angle inwards you would be able to fold up the Tonneau cover.
