I contacted our representative at WeatherTech and he informed me that the item you selected, WeatherTech Mud Flap 4-Piece Set, part # WT110006-120006, will fit your 2001 GMC Yukon XL with factory running boards. He informed me that running boards are not an issue for part # WT110006-120006, to fit.

Part # WT110006-120006, will only work on your 2001 GMC Yukon XL if you do not have the factory fender flare or fender trim.

If your vehicle has the factory fender flare or trim, you will need WeatherTech Mud Flaps, part # WT110005, which is the front set of mud flaps. There is not a rear pair of mud flaps available for Yukons equipped with factory fender flare.
