Im doing research on this product and havent been able to find the exact answer yet........Once installed on the truck, is there a gap between the soft camper shell and the rear window area of the truck which prevents it from running against the paint?

The Bestop Supertop collapsible truck bed cover that fits your 2013 Ford Super-Duty with 6-3/4-foot bed is actually their part # B76307. Part # B76304 that you referenced is intended for Dodge and Ram trucks with 6-foot bed. When these covers are fully opened there will be a small gap between the forward edge of the cover and the back of your truck cab. Wind pressure as you drive will tend to maintain this open space. Naturally when you have the shell folded up it will make contact with the cab.
